You also tried to put the iOS 4 fix .theme file in /themes and enabling it in winterboard I guess? Because from what I know, the difference in the mail icon should only be that its an 'i', not 'I' in the icon names, and the videos icon should work after putting the videoplayer files into the com.apple.mobileipod folder. Did you try to clear caches?

try that, if it still does not theme the mail and videos app I have no clue on how to fix it.
remember you have to use it as a separate theme that is enabled "above" the original

You'll need to add it to the themes folder yourself though, but that should fix the Mail/videos icons not showing up hopefully. There is no facetime icon yet so I can't 'fix' that right now :)
